I have also gone through this problem 13: permission denied and i thought it was the serious problem. I got out of it by doing some research. these are the steps i have followed and this might help you.
try using sudo su or sudo command in terminal before any command
ex : sudo apt-get update
it will ask for your user password to enter, enter password and then proceed.
